The visitors, who saw a Jesse Lingard goal disallowed late in the first half, looked to have sealed qualification eight minutes from time when Maroune Fellaini's goal-bound header was deflected into his own net by Joshua Guilavogui.
But Naldo's second of the night two minutes later sealed United's fate as the Bundesliga side ended the Red Devils' game unbeaten to guarantee top spot in Group B.
United travel to Germany with depleted numbers following yet more injures, with Van Gaal forced to hand Guillermo Varela his full debut in a a make-shift United back four.
And Varela's inexperience almost cost them on three minutes when Max Kruse's run off the flank left space for Andre Schurrle to get a shot on goal, but the former Chelsea man granted the youngster a reprieve by miscuing his effort over the bar.
Despite this, United weathered the early Wolfsburg storm and were soon in front as Juan Mata slipped Martial in on goal and the Frenchman made no mistake in notching his sixth goal in United colours.
Memphis is fouled while trying to go around two players at the same time. United are pressing high again already in this half but Wolfsburg passing has been excellent.
United come forward on the right, Martial tries to link up with Mata but Arnold hacks the ball away. Memphis then manages to get a cross in from the left by Fellaini fouls Dante as he jumps for a header.
Memphis does well to get into the box and puts a ball across the box but play is pulled back for a foul on Naldo. It's really soft and the defender should have been stronger but the referee gives a freekick.
The teams head back out and Man Utd kick off the second half. For the sake of entertainment I'd like more of the same from the first half but to prevent my hands siezing up and becoming claws from typing at words per second, I'd like something calmer.
Anyway, here we go! That disallowed goal then. Mata is definitely offside when the ball is played into the box because whether he touches it or not, the goalkeeper is put off by his being there.
The controversy has come from the referee appearing to award the goal and then running over to his linesman, surrounded by Wolfsburg players.
United players went to the referee at the half time whistle but he's made the correct decision. Aside from my being genuinely exhausted at trying to type all of the things that happened in that game, a crucial thing to note is Wolfsburg's relentless high tempo game.
Actually, those two things are related. Wolfsburg are rocketing forward as soon as they get the ball and running straight at United's defenders.
Varela has been a target - occasionally Wolfsburg break down the left and attack him but the most common bit of play is for the home side to switch the ball from right to left and exploit the space that has been left there.
Several of their most dangerous attacks have come this way. And after a bit more play, the half time whistle is blown. Should that goal have stood?!
It's all so confusing. That game was the most entertaining Man Utd have been for about two years. Cameron Borthwick-Jackson is the replacement left back.
He's 18 years old. Good luck to you, young sir. Mata has a shot from outside the box which is well saved by Benaglio. Darmian is about to come off having picked up an injury.
He's clutching the back of his thigh which might mean a hamstring injury. United's injury problems continue. Ashley Young is the most likely to come on but at the moment United are down to ten men.
And they do it again. Draxler finds himself in space in the middle of the United defensive third, tries to dance his way around the defenders and manages.
His shot from just inside the box is saved really well by De Gea. Should probably be Is this what you want, Manchester United fans?
You wanted a nice open attacking game didn't you? And now look what's happening. Van Gaal's side are trying to work the ball forward but Wolfsburg are breaking at speed.
Too many things are happening, I can't keep up. This is about the most entertaining group game in the Champions League I can remember watching for a wee while now I think about it.
It's surprisingly open for a Man Utd match. Wolfsburg are really targetting United's right back at the moment, Schurrle twists and turns in the box and nearly gets a ball fired across the box.
Juan Mata plays an absolutely brilliant corner to the middle of the penalty box and Fellaini is there. He gets head through the ball and at goal but Benaglio reacts well and gets across to save.
Really close. It's actually pretty end to end stuff here. It was infact, one of the better away performances by Manchester United in the Champions League this season.
Had the result of this match been inconsequential, a loss away from home would still have been considered a decent game.
Most importantly, and given the recent stick Louis van Gaal had been receiving from the media and the fans alike for the lack of goals and attacking flair, this would have been a perfect reply by van Gaal to his critics with his team scoring 2 goals away from home even after being plagued by numerous injuries Luke Shaw has been sorely missed by United this season.
And they lost. The mistakes that cost them qualification was their defeat in Eindhoven, their draw in Moscow, and, worst of all, at home against PSV.
